Index Issue

This is an issue in a non-client server and is isolated.
We have a payroll module and the weekly time card file is emptied and reindexed at the end of the run.
For some users this caused an operating system error. There are many other files in our system that empty when completed and never cause issues. Isolated to this single file and only some users.
Very small file and if they exit and go back in it reindexes fine.
Also, in the past if we tell a user to try the entire process from another work station it does not cause an error.
Have you seen any set up issue that may cause this? From past experience we are telling the users its their work station. Had a user today (and many times in the past for this user) that does payroll for 5 companies in 5 diffferent folders and all had the same error, all with the file in that folder. Some had only 1 record in the file.
The last user that had this issue upgraded their work station and never had the issue again...
